I don't know much but it sounds like a fuel/air issue from your start up video.
Fuel pump... prob not
Maybe your flex fuel system... reflash the hondata map back onto your ecu.

Also.... everytime i mess with intake near the throttle body, i do a throttle body idle relearn.
That secret handshake with pedals and on off button sequence.

and I did use a smoke machine to check for vacuum leaks and I didnā€™t see any smoke anywhere except for the catch can hoses that got brittle, which I replaced but now Iā€™m going to remove the catch can entirely, everyone seems to say thereā€™s more cons than pros.

Iā€™ll do idle relearn and catch can delete before having to remove the bumper, Iā€™m not looking forward to removing a million plastic clips for the bumper lol

and I did use a smoke machine to check for vacuum leaks and I didnā€™t see any smoke anywhere except for the catch can hoses that got brittle, which I replaced but now Iā€™m going to remove the catch can entirely, everyone seems to say thereā€™s more cons than pros.

Iā€™ll do idle relearn and catch can delete before having to remove the bumper, Iā€™m not looking forward to removing a million plastic clips for the bumper lol
It is a sequence, I do not know what it is. Youtoob or google could be a start.
I saw the idea of cleaning the MAF. This is simple and a good idea.

I have read some airl filter charge fluid can gunk the MAF

I had Oil PRL cobra air filter before on my FK7. Car was shaking and idle funky. The K count on my ktuner went from .49 to 1.60. I replaced air filter and it didnā€™t change anything. I cleaned the MaF sensor even though it I didnā€™t see any gunk on it and the problem disappeared immediately.

Today I did the idle relearn, removed the catch can, cleaned the maf sensor I even reflashed it back to stock for a bit and nothing changed whatsoever..

Iā€™m at the point where I want to remove my injectors to go get them cleaned but I donā€™t want to spend any more money on this ā€œguessingā€ game Iā€™ve been doing all along

The Hondata base wasn't really all that great to begin with. Now you're running the E85 base map and threw more mods at it.

You need to smoke test from MAF sensor back, the whole intake system. Also I have heard mix opinions about the idle relearn dance working. Unless you have a scan tool to verify, your erasing throttle learn values and doing the idle relearn with an ā€œidle relearn completeā€ PID you donā€™t know if it actually did it. The steps are the exact same but the scanner actually erases the learned values and tells it to begin the relearn process.

Without a good scan tool youā€™re just going to be wasting money and guessing. Have to bite the bullet and get one. Donā€™t personally have this but others swear by it. I have a Autel, but should do the same thing.

Check fuel trims. Short fuel trims and long fuel trims. If you are running lean because of a vacuum leak youā€™ll see the fuel trims favor towards the positive trims. The vehicle is dumping extra fuel to compensate for the leak.

Also double check your ethanol %. On my 10th gen civic when I had my flex fuel kit I started running into a p0300 (random misfire) and when I was looking at the live data I would see my ethanol % jump around drastically. All because I had a lose ground connection. So I would also check that.

Seeing how the issue happened when you installed the intake, charge pipes+intercooler. I would also definitely start there. If you donā€™t see any leaks with smoke and have a good smoke tester that pushes air I would add some soapy water to all the joints/connections and see if it bubbles
